The 7 chakras each have crystals that correlate to that chakra. Usually it has to do with the color of the crystal matching the color of the chakra. Colors have different vibrations and energies from each other.

Third Eye Chakra
The third eye chakra is associated with the color indigo. Stones like sodalite, azurite, and lapis lazuli are used with this chakra.
Throat Chakra
The throat chakra is associated with the color blue. Stones like aquamarine, blue sapphire, and turquoise are used with this chakra.
Heart Chakra
The heart chakra is associated with the color green, but also sometimes the color pink. Stones like rose quartz, unakite, and apricot agate are used with this chakra.

Sacral Chakra
The sacral chakra is associate with the color orange. Stones like carnelian, orange calcite, and sunstone are used with this chakra.
Root Chakra
The root chakra is associated with the color red, and sometimes black. Stones like onyx, bloodstone, and red tiger's eye are used with this chakra.
Stones can be placed on each chakra during massage or meditation for a more relaxing experience. Flatter stones are easier to place on your body so that they won't fall off when you are meditating.
